Drew Canavan put the Glassboys ahead on 20 minutes but Chris Lever nodded in an equaliser four minutes before the break.
Three minutes after the restart, Steve Daly fired Southport into the lead but Ryan Rowe restored parity on 57 minutes.
A late home charge resulted in a Canavan own goal before Daly (85) netted his second from the spot.
